It kind of depends on whether you're talking about Prequel Yoda or Original Trilogy Yoda. While OT Yoda was somewhat frail, he was still very strong in the Force. I think rche's daughter is on the right track. Godzilla rampages, but he's really not a bad guy. To use a D&D reference, you could kind of classify him as a chaotic good character. I think either incarnation of Yoda would first try to calm him down using the Force. Despite Godzilla's size advantage, Prequel Yoda was fast and agile, and could easily jump/run up to his head or neck and take him out using either a lightsaber or some kind of Force technique. For OT Yoda, it might be a little more difficult if the aforementioned calming attempt didn't work. I don't know if he'd be quick enough to take out a rampaging monster with a lightsaber, so it would be a matter of whether he can avoid being stomped on long enough to throw vehicles, knock down buildings etc until Godzilla's worn out.

He wouldn't even need to use his light saber... just calm Godzilla's brain the way Anakin did to the reek in AOTC (Ep. II), and subdue the tiny brained-beast...

So, as I said, I asked my little girl to tell me what she thought.
She puzzled it a bit. As I said, she is almost 5 and getting to be pretty physical.
Then she told me that she thought Yoda would talk to Godzilla and see if he could get him to not be so angry. If that didn't work, Yoda would wave his hands (Jedi mind control, I think) and Godzilla would have to pay attention or they would both go to time out until they could play together and be nice.
So it looks like brains over brawn and calm over calamity. - for now

Well, assuming George Lucas wrote and directed this film, Yoda would tell Godzilla that he is his real father. After a short angst driven rampage, 'Zilla would (under Yodas advice) search his heart and know that this is true. The two reunited, would then band together to defeat the evil Mothra who has taken 'Zillas Ma captive.....ensuring a sequel or two, and possibly a series of less than stellar prequel films.

This is priceless, and, as it happens, very close to my own suggested scenario that Yoda would calm 'Zilla's mind. Out of the mouths of babes....
