One of the biggest problems I have with CGI in Classic Trek is when they take out real actors scenes to make room for CGI.
They did this in Amok Time when they beam down to Vulcan, so I assume they did it other times as well.

No, that was the only time the live action was substituted that I am aware of. The only other times they intrude on live action is when they occasionally take out a view screen shot in favor of an exterior shot.

I've only noticed this on Operation Annihilate where instead of the viewscreen shot showing the planet they show the Enterprise deploying the light emitting satellites, Ultimate Computer where instead of the Lexington getting the last phaser hit on the view screen (stock shot of the Constellation from Doomsday Machine with a animation effect) they have it as an exterior.

Other than that, they stay within the confines of the original effects shots.

I always liked the original version's special effects but the new stuff is really nice and fits in pretty good with the old stuff. It's not perfect for sure but it's well worth the effort they put in.

Some of the little clean ups are nice though, they added some really cool little things i like.

Folks here have mentioned it's much easier to watch in HD, which I totally need to figure out.

BBC did the same thing with a couple of Tom Baker episodes recently, did a really nice job as well.
many of the who episdoes have cg shots were the director or producer was particualrty unhappy with the original shot. off ther top of my head I can think of these
              Dalek invasion of earth
              Time Warrior
              INvasion of time
              Armageddon Factor
              Destiny of the Daleks

one thing who has done is only use it for parts where it was shot on video originally so the transition is less noticable (of course who fans are more used to jarring transitons from video to 16mm film sequeces anyway)
since startrek was shot on film it is more jarring. I agree with Mike the vidfire would smooth that but overall I am not pleased with the new shots in trek (or who usually I prefer the cheapness of the original shot)

The first few episodes they did they used an Enterprise model that was less detailed (still shown in the opening credits). After a few episodes they did a more detailed version where they also figured out the look of the nacelle caps lighting pattern better.

The reason why it all looks better in HD (besides the higher resolution) is because I've seen that some of the CG shots pick up some aliasing in normal NTSC on DVD. I don't know if it was some sort of mistake or if it was unavoidable but I did notice it. In HD, it's not there.
