The Fortress is awesome, but the idea that you can move a grandfather clock, or flip the head on the bust of Shakespeare and descend into another world filled with awesome gadgets and trophies can't be beat.

The Batcave is THE superhero headquarters. It's the only one that gets copied- the Arrowcave, the Aquacave, heck even the Justice League started by copying the cave!
Although you did leave out Doc Savage's Empire State Building headquarters, Challenger Mountain ( they own a whole damn mountain!), & the planet Oa. Heck, even Jimmy Olsen & Robin had the Eyrie, an abandoned astronomy lab (who abandons a place like that and leaves the telescope?)

Who had the worst HQ? Spiderman had a skylight in his bathroom, and Luke Cage had a rat infested office above an old movie theatre.
