I was originally thinking the use of Hydra was just the producers way of getting out of addressing the Nazis more than they absolutely had to in the timeframe, but then I saw the full Cap trailer in front of Thor.

In it Tommy Lee Jones said something about escorting Adolf Hitler to the gates of Hell, so I guess they are maybe establishing them more for the Avengers and future movies?

That was a real concern for some time. There was no mention, or image, of nazis anywhere until the trailers were released.
