I remember Batman removing a filling from his tooth get out of a deathtrap somewhere, but I can't think of when and where.
Knowing the modern, uber-obsessed Batman, he probably had holes drilled in his perfect teeth just to put gadgets in his mouth.

Not sure if this is what you mean by "fillings", but we do know that Batman has at least one false tooth as seen here in his Matches Malone disguise.
